I was there in August, so maybe the rooster just doesn't sleep well in the humidity? LOL

Not trying to sell for them but really enjoyed top floor unit. They have a pool and an amazing view. short walk to town. Groceries in small tienda's down street and full kitchen in unit.
lots of roosters all around! But with windows closed and AC on we slept fine.
Rent car from Mex car rental for a good deal. One day is all you should need for San Javier, visit Puerto, drive through the golf course. Rental place in on the last block near the ocean of Ave. Miguel Hildago.
Seafood restaurant on the same area is good for cooking any fish you catch...just drop it off and come back later.

Dogs and roosters are indeed a part of "neighborhood noise". Small chicken farm in every backyard. Dogs in small Mexican towns are crazy, barking at every passing vehicle, other dogs answer, and after the vehicle has been long gone the concert goes on for 5 minutes more. Then another car comes, and so on.

Don't know whether this changes from month to month - the number of chickens/roosters probably drops after major fiestas :)

Another excellent choice is the relatively new (less than a year) CasaMangoes. Owned and operated by Orlando or Orlando's Restaurant. Beautiful and includes breakfast at Orlando's which is half a block away. It does not have courtyard parking but is quite secure.
