Casa Juarez, Costa Baja, Hyatt Place. Three that we like to stay at that are dog friendly.

I always use hotels.com to book hotels.
It allows you to filter on pet friendly places at the top of the app. The app is about the best I've seen. You get a free hotel stay at any hotel
for every 10 nights booked. If you are Gold, they will generally cancel your reservation without penalty even if the hotel has a cancelation penalty.
Best pics and reviews of hotels you will find.

La Paz hotels - Steve
Baja Steve - regarding El Moro - looks a distance south of town though a nice place. This is the one you were referring to, right?

Yes that is it. It is right on the water and about a 15 min walk to the center of town along the water

Actually El Morro is on the land side of the street, not exactly "on the water".
We preferred Casa Buena as parking was more secure inside the walls that surround the property. http://www.casabuena.net/

Casa Buena
We stayed at Casa Buena several years ago and it is nice. Though we kinda wanted to be a short walk to the Malecon.

Casa Juarez is very nice. The owner is great. Parking is super secure.
